Vietnam took the lead before the break but a lack of concentration, especially on the parts of the defenders and goalkeeper Phuoc Anh, opened the way for two goals by Indonesia near the end of the match.
Vietnam and Malaysia are now tied with 6 points at the event, but Malaysia is in third place, behind Vietnam, on goal difference.
In an earlier match, Malaysia defeated Myanmar 2-0.
The competition began on Monday (April 5), with Indonesia, Malaysia, Myanmar, the Philippines and hosts Vietnam playing round-robin.
The two best teams will fight for the title in the finals on Sunday (April 11).
Indonesia has booked a berth in the finals with nine points after three wins over Vietnam, Malaysia and the Philippines.
The Philippines is in fourth with three points while Myanmar has lost all its three matches and is at the bottom with zero points.
Vietnam now needs only a draw with Malaysia to clash with Indonesia in the finals.
